Hello Mark,
This is an extremely basic question and I apologize for it. After making your movie you end up with three files and i did too. is the next step to upload them to my server? can i use ftp?
then how do I incorporate them into my website?
again i am sorry for this questions. I could not find an answer on the web.

NP - that's why we're here. So - you should have an SWF and a video file. You'll need to upload both to your server and then tie them together. Typically this looks something like.
Another alternative would be to use something like the JWPlayer - which will do most of this for you and all you need is that MP4 - http://www.longtailvideo.com/support/jw-player-setup-wizard
